From CRP toolbox, I run many experiment using "CRQA" but sometimes Clustering Coefficient and Transitivity is not that good. I compared the results with my complex network toolbox. It is not the same sometimes. Anyways I am really sure that I used the right recurrence matrix using "CRP".
Are you sure that your Clustering Coefficient and Transitivity is working well?

Hi Toni,
the difference could come from different Theiler windows. You just could have a look in the Matlab code. You will see that these measures are calculated as they are published in the literature.

Referring to Reference Manual Version 5.22, Release 32, are there any scientific papers defing or discussing "local recurrence rate" and RQA measure #13, Transitivity?
